Window problem when roof closes

When I open the soft top with the buttons the windows open half way, the roof opens fine but at the end of the sequence only the nearside window closes. However, when I close the roof, both windows close.
I have just had the roof motor moved to the boot but dont see how this could affect it. Incidentally, I had the motor moved by Z shed, near Warrington who did an excellent job for £150. If the motor is not working, he charges a bit more but not much.
