Indeed pursuant to EU law (Directive 2004/38) your partner as an EU citizen is allowed to enter the Portuguese territory on simple presentation of her valid id card or passport. There are no EU rules which would specify the period of validly which must be remaining on the document for the purpose of entering the given country.
From the perspective of EU law, provided therefore that your partner’s Polish passport was still valid for the purpose of entering Portugal, right of entry should not have been denied. Pursuant to Directive 2004/38 right of entry to anther EU country may be denied to an EU citizen (e.g. Polish national) only on grounds of public policy, security or health.
Your partner would be best advised to commence with a complaint directly to the representative body/authority that employed the person who denied her boarding. This will assist her in getting further information and clarification as to the reasons for such denial. It is not clear from your enquiry as to whether the right to board the plane was denied by an immigration official or indeed a representative of the airline.
