Yours should, it was fixed way before face lift models.
I remember some threads on here about it back in 2007/2008 but cannot remember the details.
You need to lock the car with the remote though, you cannot sit in it and press the centre console button. Just test quickly before the alarm goes off.

This is what an early BMW training manual says is supposed to be the way it works:

What's stupid though is the centrelock button will also unlock the compartment when the car is locked and the top is down.Great security feature there, BMW. Way to think things through.
They did release an SIB with instructions on how to move the signal wire at the GM5 to a different pin so this does not happen. The wording in the SIB indicates the compartment should not normally lock when driving by autolock or centrelock. The pin mod outlined causes the centrelock to function whilst driving.
