Yup - it's a design 'feature'. If you allow the water to stay there, it may 'corrode' the glass - perhaps a calcium stain that might get between the layers of the glass and is impossible to remove.

* My first Z4 coupe was always kept garaged, and I always wiped off the water if it rained, or if I washed it ... and the glass was flawless around the rubber at the bottom of the boot lid.
* I bought my second Z4 used ... maybe the owner was not as careful, but there is definite scaling around the rubber where the water has built up - about 1cm high around the edge (the only imperfection it had)... and I am unable to find a way of removing the scaling ... I think it gets between the layers of the glass. I now keep that one garaged ... and the original one is kept outside ... and alas ... the first one has now also developed the scaling problem. Meeeow.

Moral: keep em garaged ... and dry them down after a wash or a spin in the rain.
 
I get this on the driver's side too. I open the boot after rain when I can, and I can't see any deposits on the glass as yet.

It should usually just be rain water on it. I wouldn't leave tap water to dry there after washing if in a hard water area though (get a water butt and rain water rinse - no need to dry the whole car, unless maybe a dark colour). Also I hate having ice in there, so I tip the water off to dry it before freezing weather when possible.
