trunk flooded

After 4 days of rain. I decided to go for a drive and found my trunk had been flooded, everything is damp and have some standing water in the trunk compartment. What made me investigate this was my behind the seat speakers kept on popping and grinding, or wouldn't play at all, my aftermarket sub never stopped working, what should I do or look out for?

I will search around when I get home, I just don't get why it is messing with my speakers, I get these pops from them even when the car is off
 
do you have the amp in the trunk behind the battery? This would cause issues with the speakers. I would check the drains are clear and the rear lights are tightened well as water can run down the back of them if not.
 
Get the water out of the car ASAP. Turn your sound system off immediately. If possible pull the connector off of the amp and make sure that the connector is not going to fall into any water. You most likely need to pull the amp out of the car and let it dry out for several days.... be advised, it may be destroyed, and it will cost you $$$ to replace it. Aftermarket stereo time???

You also need to completely dry off the battery paying special attention to the + terminal. The YELLOW connectors are part of the SRS airbag system and are battery cable knife.. You don't want to have to replace the battery cable. It is a special cable that runs from the battery, all the way to the engine compartment. You CANNOT splice it. Also, do not disconnect any yellow connectors unless the battery is disconnected or you WILL trigger a SRS Air Bag light and to clear it means a trip to the dealer or your independent...
 
The aftermarket amp and sub where dry. I checked that first. I dried off all abttery and electrical componets immediately and got the water out of the batt compartment. I isolated it to just the larger of the two speakers behind the seat. That was at like 4, sfter rugby, around 10 tonight, I tried the speakers again, and all is normal. I am going to go through the whole car tomorrow and dry everything I find that is wet, if anything. Plus I am going to get a bunch of the moisture catching bags. I have had the car in a tropical storm and this didn't happen, the only thing I can think of is that the boston roads are so bad that it shook something loose
 
So I think this is an unrelated problem, but...

So yesterday I noticed that my front driverside door speakers dont work. I dried my trunk out as soon as i found it. I had no issues after that, the other speaker worked fine. Now no sound. I have an aftermarket head unit, and sub. The door speakers are powered from the head unit, no amp. What could cause this?
