You could take it out entirely I guess, but when you're not listening to music I guess there may be lts more noise with the roof up...

If you look behind your headrests with the roof up you'll see for want of a better description a 'parcel shelf' and it rattles like mad.

I'll fit it at the lowest point of the parcel shelf so should be ok with roof clearance.

There may be a little more noise but looking at it it doesnt appear to do a lot sound deadaning wise (doesnt seal at all, just sits there)....

if you take it out (which is really easy) dont forget the microswitch will need to be plugged or you will not be able to lower the roof....
 
The danger of taking it out is if you should put something large in the boot then lower the roof, the rear glass could easily be broken. I would prefer to do whatever it takes to stop rattling in place, even if it were rendered immovable in the process. I never raise it anyway. I can't imagine ever purposely rendering the roof inoperable.

I'm thinking something like dynamat on the underside and caulking in the hinges should stop rattles. Come to think of it, something on the underside could decrease top up road noise as well.

My sub in it's box will be immediately under it so nothing else will be there.
But yes I too would rather stop it rattling and will never raise it either so I'll see what I can do!
