Soft top red light flashes

My 2005 Z4 E85 has a flashing red light on the soft top button panel.
The roof opens as it should, locks down and the windows come up as they should. The red indicator light goes out, but after a short while begins to flash. If you repress the down button the windows go down slightly and then back up again the light goes out but after a short while flashes again! Has anyone had this issue and found a solution?

Couple of things to check. Is the roof getting properly down? Sometimes the material at the side folds inwards, creating an extra layer. The motor pulls it down tight but when the motor stops pulling it pops up just that liittle bit.
Could also be a misaligned hall sensor. There are two, small black cubes on the left hinge. Top one is easy to see and that signals when the roof is fully up. Underneath it is another one, difficult to spot. With the roof down it is covered by a metal tab on the hinge. If this gets knocked it doesn't know the roof is fully down.
 
You posted that although you've got a flashing red light the top comes down & locks up and the windows drop a little. When you push top up does that work as it should and does the flashing red light stop? If your answer is yes, I'd simply get a code reader which will read BMW convertible error codes and see what comes up. Your issue might be either a sensor or the convertible controller might be giving a false failure signal. I only mentioned the convertible controller because the red light turned off and later restarted blinking on its own.
 
It will be the lower hall sensor on the passenger side. Just ’swing’it back a tiny bit and it will align better with the metal tab on the frame.
