Rust under door seal

Hi, I replaced my passenger side lower door seal today after 2 week or so of trying to bodge it due to water ingress into the car and was gutted to see rust underneath it. Has anyone else had this problem? I would never have noticed it unless I had taken this seal off. The car is a late 2004 model so has the 12year rust warranty so I'm going to call the dealers tomorrow to see where I stand. Wish me luck. I'll let you know how I get on. Here are a couple of pics of the rust.

Metal clips on the seal? Looks like its only on the surface to me, sand down and paint is what I would do, though you could put some rust proofer on if you wanted to.
 
As said, could be the actual clips on the seal, that would probably come out with a good polish..

I'd be looking at the seal..

What Mike is saying is ....If water gets inside the seal channel where the clips are ( sometimes it's a continuos gripper that grips the panel lip ) these can rust in the damp conditions and expand and cause the seal to fail and fall apart . The rust you show looks exactly like residual rust from what I'm describing and Mikes suggesting .

Hi, just found the same problem, then found your post! Rust spots are all on the spot welds, a high stress area in the metal. There are no visible metal clips in the seal on mine 04 Z4R. Easley rectified. Just a quick rub down then painted with hammerite. All the work is covered by the seal. This area is worth inspecting on the older cars before the tin worm gets hold. Dell.
 
Yeah I did exactly the same but with Galvanising paint. Couldn't be bothered going to dealers in the end cos I know they would have wriggled out of it some how. I also checked my drivers side and this was in an even worse state so rubbed down and painted this side too. I will be keeping an eye on it
