Roof Issue... not sitting flush when opened? Pics added

Hey there, if anyone has ready my intro post in the newbie section, you'll know that I bought a project car Z4 just less than a week ago. When I bought it, I was well aware the roof was not working. Firstly, the micro switch was poo-pooed - so sorted that. With the switch working, I then discovered the roof latch motor was buggered. The motor was working but not unlocking the roof so concluded the drive gears were stripped. Anyways, replaced the motor today, the roof now unlatches, and goes up and down and relatches closed no problem!

BUT.... when it's opening, it doesn't quite go flush. I don't get any errors, as far as I can tell the car thinks the roof is as low as will go and it's latched in, however it sits just ontop of the rear latch and sticks up a bit. Is that normal? Or am I correct in thinking it should sit flush?

Any ideas on what could be catching or why it's not lining up right?

That is how they sit I am sure not with car at the moment but old pic you can just see it slightly up as yours is IMG_0179.PNG

Oooh ok - I take it back then, I'm used to verts where the roof sits flush! If you wouldn't mind checking hours for me later? I need for a pic, if you tel me it looks right and that's how they sit then I'm happy :)

I'm sure the button below the roof in the centre console looks pushed in. I thought that was the manual lock release. Maybe that's the issue

It is, it's a bit broken atm - well, the lever is although we did make sure that wasn't catching so I don't think that's the issue
 
Does the motor change its sound for a couple of seconds before it stops or does it just stop. Bychabnging its noise I mean like it's working harder. Also if you try to lift the roof manually does the motor restart to try to pull it down.
 
Press down on the roof gently and see if it engages the centre lock. They often do this and then sink into position after been open a while. Like rossonr said the release button on yours is broken and could be effecting the lever behind it in someway stopping it engaging.
To be honest you could just remove the entire centre catch mech anyway. I've done this and so have quite a few others, there are threads on here about it somewhere! I and a number of others did it because it was marking the roof lining other have done it because the release button was squeaking. The later cars (circa mid 06 onwards) don't even have them from the factory, possibly because of this and the fact they're overkill as the roof lowers itself into that position after a short while anyway, the pics of Marlon's car (which I think is an 07/08 plate so no catch present) prove this.
One other thing to try first though, make sure there's nothing on the rear shelf obstructing it, that happened to someone recently on here.
