So I have a small issue with the roof

It all works on the button or via the key (gaptec)

What is happening is it opens all as it should up until it is in the (I believe) fully down position, at this point the pump continues to run for a little while then stops, the red light flashes for a long time after and if memory serves me correctly it will stop flashing eventually

the roof will close as normal

So before I start ripping bit off that are the usual failure points

I have sort of checked the limit switch in the boot but not properly due to time and weather

Shelf seam to be in the right position, not put a lot of effort into checking but seams ok

Is there another limit with for the fully down/open position other than the limit switch in the boot

Yes there are two hall sensors on the left hinge. One for up and one for down. Small black cubes you can see with the roof down. They may be slightly misaligned

Paul check that it’s seating all the way down

It may just be a few mm’s open and not connecting with the hall sensor

You will need to reposition the lower of the two Hall sensors on the left hinge, as Enuff Zed says.
Stop the roof 2/3’s down and you can see it

I can see what is probably the top sensor but can not for the life of me see a second one

The last picture is the correct place.
The other hall sensor sits directly under that one.
In your photo you can just make out a small metal tab that sits projects down from the arm.
That is what activates the lower sensor. With the roof fully down that lower black cube should be in line with the tab. If not then you can push it into alignment with a screwdriver.

It had snapped off so superglue and a lot of struggling to get it in the right position and it is working again as it should
Had to remove the rubber corner bit that is not easy to get to sit back right

Some photos to help anyone else that needs it

Excellent! Glad it's sorted.
That rubber seal is the devil's own invention!!
I assume the roof motor has been moved to the boot?
Not uncommon for that sensor to be damaged in the process as the; How can I put it? Less sympathetic?; method of ripping it out through the boot involves a lot of levering upwards which inevitably brings the motor casing into contact with that sensor. Especially if you're trying to do it in 45 minutes.
