I've purchased a cover for my soft top to stop the rain getting to my roof motor.. as I've only had the car 3 weeks I don't know wear the water gets in so if anyone can help it would be very much appreciated... thank you

That may stop water getting down there, but do you only use it in the dry, and never wash it? Also, it's 14yr old car, so chances are the motor will be wet...
The water permeates the outer layer of the roof, it then runs over the inner rubberised waterproofing layer, and is directed down into the drains, which is where the motor sits.

I cover it every night and if I take it to work I cover it. the drain holes are they easy to get to.

The exit holes are here, there are bungs that you pull out to see how much water, sludge has collected over the years, but regardless of what comes out the motor can still be sitting in a puddle:
