Roof closing by keylock

I have a problem where the roof closes, but the windows do not fully close after using this function. The problem is intermittant, as sometimes it works correctly. The roof operation by using the button on centre console works fine all the time iirc.

I have set-up the one-touch function on the windows themselves, as this was my first thought, but no tangible improvement. I am starting to suspect the battery, the car is 5 years old and I'm wondering if this could be a contibuting factor. Generally when I use the centre console button the engine is running, so I probably wouldn't see the issue is my suspicion.

I will test the theory myself, but anyone else seen spurious issues with these types of fuctions when the battery is on the way out?
 
Have you tried the windows reset procedure.

I'm guessing the windows go all the way up and back down. If they don't go up at all then that would suggest the closing procedure isn't completing.

Yes, I have rest the windows after the last time I had the battery disconnected.

The windows don't fo to the top at all, just stay around 6" from the top. If I initiate the key procedure again the windows then close all the way correctly.
