Failed anti-theft system

I have an 03 2.5L with about 104K miles. The last time I took my car in to my mechanic, he told me the anti-theft system was not working. He had no idea how it could be working one day and then just stop. Has anyone else had their system fail? If so what was the cause and the fix? I don't feel disposed to spending another $1K in repairs for this fix after just spending that to replace the fuel pump and filter.

With any electrical issue, especially strange ones, always suspect these possibilities: blown fuse, dirty, wet, and/or corroded connectors, rodent damaged wiring, weak battery.
