e85 3.0 5spd - Heavy Vibration under load, drive shaft help?

I have a 2003 3.0 that had an automatic trans- I drove maybe 300 miles on the auto trans before it started to slip bad enough to fix. Important to note the car drove smooth with no vibration when I bought it, Had a dead battery and previous owner cited transmission problems but healthy motor.

I swapped it with a manual trans from donor car with 190k
I replaced all seals in motor & trans, rear main, crankshaft, input & output shaft seals

replaced engine mounts and trans mounts with OEM+ 80A engine mounts from FCP euro link

I replaced center support bearing, and guibo flex disc with OEM parts

Because it was a manual swap, I had to use the manual car's driveshaft, and I am positive I did NOT put the driveshaft back together in the same orientation, my pen mark line rubbed off.

I have not replaced the wishbones, or differential bushings.
the chassis has 135k miles, replaced all 4 struts too-

The car rode smooth with the automatic trans,
but with the new MT and driveshaft I have a heavy vibration between 15-40mph
it is most noticeable between 2-4k RPMs

it vibrates in neutral when I rev the gas
vibrates under load, acceleration & braking during the specified speeds & RPMS.

Any advice on balancing a driveshaft? Anyone have a photo of their driveshaft off a manual car to display how it connects together?
 
I may be missing something, but if it vibrates in neutral it cannot be the driveshaft, unless you mean dipping the clutch while rolling? But then revving it would make no difference.
 
Your statement about vibrating in neutral makes all the other info nonsense (assuming your stationary)


You have only one item rotating in this situation and thats the clutch & flywheel assembly.
