Been doing my brakes this week and its made me think that the only way to truly flush the system and put new fluid in is to take all wheels off,slacken bleed nipples then depress caliper pistons and force out the old fluid behind the pistons first then pump new stuff in with the air system till the new fluid comes out of each caliper before actually pressing the brake pedal. Am I thinking correctly?

It sounds right in theory if you assume that the bleed nipple is not at a point opposite the point where fluid enters the piston and thus remains unchanged during conventional fluid changes.
Frankly I've never heard of doing it and wouldn't bother. I just bleed from furtherst point from the master cylinder to shortest, one wheel at a time. After nearly a litre goes through most systems I'm confident 99% will have been changed.
