Audio upgrade help

Hi all. Need some advice. I've spent numerous hours looking into changing speakers, fitting Focals with crossovers, Pioneer 4 ch amp, Rockford Fosgate behind seat sub and now I've discovered I'm wasting my time due to the head units internal equaliser settings. I have the professional hu and basic speaker set up. Is there any way around this or do I need to buy something like JL audio cleansweep to cure it?
 
Can I ask, what problems the internal equaliser settings are going to give you (sorry if this is a well known issue and I am just being dumb)
 
Well apparently the hu is set up for the crap speakers so changing the speakers
for decent ones exagerates the internal settings and actually makes it sound worse. I also wanted to fit 3 way components so I'm guessing the hu is set up for the set up I have which is 2 way and no tweeters.

Just watched a video on the JL Audio Fix 86. I see what you mean about oem hu being tuned to the specific oem speakers.

I was also thinking about replacing the stock speakers with focals with something like an Alpine KTP-445 (behind the dash) to boost the output from the oem hu, but i guess thats now out the window. looks like I will have to now go :-

HU ---> Fix86 ---> AMP ---> Speakers.

I have always been reluctant to give up boot space for amps, but I guess I could move my top down hats from the cubbu holes behind the seats and place the Fix86 in one and the AMP in the other :/
 
Check out the Pioneer GM D8604. I'm pretty sure that'll fit in the space in the boot behind the drivers seat, where the amp fits on the top hi fi cars.
 
Last car I went Alpine (Class D 4x400) with focal 2 way components, and 2 way coaxials, and I will probably go the same way with this car, but use 3 way focal componets, 2 way coaxials, and the focal fpx 4.800 amp.
