A zillion scratches

Ok not a zillion, but literally dozens of vertical fine scratches in both door windows on a 57 plate, right the way across and from bottom to top. Tried to photo but doesn't show up, looks terrible in sunlight though. I assume it's grit trapped in seals, but my last car didn't suffer and I've checked my girlfriends 57 plate mini and that's fine. Never seen this prob before. Anyone else suffered with this?
Is there any way to get rid of scratches in glass?? Daren't enquire price of new!!
 
Just had mine replaced for exactly the same reason as it was a condition of the sale..

Below are prices confirmed from the BMW dealer in Swindon where I bought it from to the one in Doncaster who replaced them.

Replacing door glass’s & seals:
Labour £293.00 + VAT
Glass’s x2 £114.51 + VAT
Seals x2 £73.65 + VAT
Total = £803.14

Yep, but I've only had the car 2 months so the damage has occured with it's previous owner. I never noticed it when I bought it, it was only yesterday with a low setting sun the angle must have been just right to show them up. But the lesson is you can keep the glass as clean as you like but if the rubbers hold grit etc then every time your lovely clean and polished windows go up and down the problem remains. Think I need to get a toothbrush or sometning along the rubber with the window down? Cheers for the jewelers rouge tip will try that before JDM's solution. Gulp!! :(
