This Pin 12 trick to open the boot
Has been described a few times, example here in this thread.

I have the fusebox down but cannot see how the long connector comes off as in this photo at the bottom.
Does that clip at the end push out towards the green wire in my photo, or do I need to pull it down / up, squeeze it?
Doesn't seem to budge in any direction.

This Pin 12 trick to open the boot
Sussed it, it does push out towards the green wire. I used a bike chain split-link tool to push it out, gets a good grip on both sides.
Connected a wire to port 12 and other end to the 60amp fuse and the boot popped open.
Very happy! I'm continuing my roof issues and thought I was screwed at this point, but we go on.

Does the green wire go to ground?
You might want to consider getting Bimmergeeks ProTool. It opens the boot lid easily and does almost everything ISTA does.

Does anyone have a list of the hydraulic port numbers and where they go to?
I have replaced a motor, thought I was being extremely careful but on completion, only the right side of the rear window is lifting, so I fear I have two of the lines in the wrong holes. Or perhaps a line kink, but I cannot see anything obvious.
All the numbers have worn off my hoses, unfortunately.

Here’s a link to a site for ordering spares, it shows a schematic of the hydraulic system, it looks to me that numbers 6 and 7 are the hydraulic lines, presumably fluid flows in one direction to open and then the opposite direction to close, if one side is raising and the other is not then swap the position of the hoses on the side that’s not lifting.

Thanks chippie, there are 6 hoses in each side, I really want to know which unit these all go to.

Ah I see, you might be better starting a new thread with the title of roof pump hose locations or similar, I believe there are two types of pump depending on the year of manufacture

Correct, but there were no changes on the hoses. Only an additional solenoid got integrated into the pump.

I assume, you have replaced the hydraulic pump by a used one?
You are talking about the rear roof panel?

Yes , replaced full unit, and yes it's the rear shell that is not moving correctly. Not sure how I progress here, having a think.

Where did you take the hydraulic pump from?
Your old one, a part of the replacement roof or separately bought from eBay?
You always have to take in account, that an eBay part may be buggy in any way.

I posted initial problems back in May I think, roof failed just before a euro road trip, should have swung by Robbi's, we went as far as Dusseldorf!
When it failed, it seemed like the motor was dead, failed with rear shell on roof. We dumped pressure with the brass nut and placed roof back in place. Auto mech gave the motor a tap and we managed to lock the thing, so he recommended a replacement motor (just the motor). Ordered this from a recon seller that has been used by others on here before.
New motor arrived, worked ok initially, but was very jerky after every 3 or 4 cycles. This worsened to where it was jerky all the time, only when opening the roof, never closing.
Back to local indy who said the hydraulic temp is fluctuating between -40 and +40, and the motor is probably faulty. Then ensued lots of calls with the recon man who wouldnt accept this and was "positive" the pump is at fault. If he had swapped the unit for me then this would have been over, he then ignored further emails. I offered to buy a full recon pump and motor off him to prove the situation and get refund on the parts I didnt need, no response.
So, I bought a full used unit from a scrap yard. Swapped the full unit over, roof worked perfectly. I then put his refurb motor on the scrap yard pump, and the jerk is back. So, I'm thinking Right, it was the refurb motor all along, I'll get a replacement from him, and can get my money back on the scrapper.
Another call, he send me another motor., I put this on the scrapper pump, and it works.
At this point, I put my old pump together with the new motor, and swap it all over, this is where I get the problem of leftside rear shell not rising cleanly, and doesnt even try to go back down. I now decide my old pump is part of the problem. I switch everything back to the scrap unit, motor and pump, and the behaviour is the same.
So I'm worried I have got hoses in the wrong place, if this is true then I suspect both full units I have are ok.
I've tried switching a couple of lines, which has given me some info, but i'm aware I may be making things worse.
I think the right hand side is correct. I have the boot lock in service mode.
In current situation, the shell2 will rise, front screen locks undo, deck will open, but i stop there as the left side is a bit off, it seems to lag behind. When I try and close from here, the left shell 2 doesnt move, and the right does. I dump pressure and return to closed position.
Swapped 22 and 31 hose, (roof shell, front left 22 and kinematics box, front left 31 - Robbi's notes)
When I did this, i tried the close button first, as nothing was locked in place, it correctly locked down shell2 and the deck, and closed the windows. I felt hopeful that this might be it. On opening however, left side shell2 didnt rise at all, put it back as it was and returned.
Swapped 11 and 31, (main kinematics, front left 11).
This raised the shell2 ok onto the roof, opened the deck ok. I stopped here. On pressing close the left side of the deck didnt move, so again it went crab like. Dumped pressure and returned to closed position.
As 21 is the roof shell rear, I suspect thats where I need to go next.

Wow, what a story. Thanks for all the details.
At first, I don't see a failure in all the steps you did. I remember a Z4 roof with similiar issues, where more than 5 different guys were trying to get it solved with no success.
Finally I replaced the already 2 times replaced hydraulic pump with a successfully tested one of mine and the roof worked fine again.

I've just checked it against a rather new hydraulic harness as well as against a set of hydraulic cylinders and found wrong orientations documented in my own excel sheet. It got updated in my former post.
