Top doesn't seat properly/Retract all the way

My top opens and closes fine. When it is up it latches properly.

However when it goes down, it does not retract far enough to lock into place. It sits a little "Proud." It was like this before I repaired the hinges.

The computer reads it as fully retracted and raises the windows and there are no flashing lights.

Are there mechanical stops that causes the top to retract to a specific position? I think I recall seeing some when I had the roof off the car, but I didn't want to adjust them without knowing what they did.

I have the same problem, I get out the car and gently push it down. The inside layer of mine is loose, I think its the hoop inside the roof that's broken and this might be the problem as it folds up wrongly inside. Job for the summer.
 
When the roof is folded half back stop it and check about level with the top rear of the window. There is a piece of the material there that should fold outwards but in some cases it folds inwards, creating a small triangle. The extra thickness generated by this can prevent the motor pulling the roof fully down.
With my wife's car we have to lower half way then pop both side folds outwards. A pain but it works.
Somewhere on here I published photos but it was a long time back. I'll try to find them.
