Is both drainplugs "connected" so if i Pour water on the passager side, the water can also come out on the other side?

No, they are separate from each other & water only comes out from the side it has been poured into-unless you pour it under the rear window area where it will drain away equally to each side

The other side its only to take like a vacume cleaner or just take and clean the plug?

I took mine off the other week and the road noise has definitely, noticeably increased on my daily commute down the motorway.

Water can be poured into either side, it goes there anyway when it rains so cant see it doing any harm.
