E85 Convertible top not opening

Hello everyone hope all is well. I'm currently new to the forum and have just acquired a 2005 2.5 E85 this last August. The car had an issue with the convertible top not functioning I bought it knowing this as it was a really good deal at work. When pressing the button for the top the windows come down halfway and the roof unlatches but does not go back, the light also illuminates red when doing this process. I am able to close the roof where it locks back in by pressing the the button to close the top. I had done some research and came across the common issue of the hydraulic motor, I went ahead and replaced it and saw that the motor spun while the original one did not. I then proceeded to try the top and still had the same issue. I verified that the red manual override cable was not out and that's when I noticed that the micro switch under the parcel shelf was completely missing. The cable that connects to the micro switch was spliced and is missing what I assume connects to the pig tail of the micro switch. I was looking to get input on if anyone knows where I can buy the cable as I have already located the micro switch online, I know I can also bypass the micro switch and would be happy if anyone can inform me on how to do this. I've seen threads about bypassing it but the discussions did not give you a break down on how to do it. People were talking about shorting it which I don't know how to do as I have not messed with much wiring therefore I was looking to see if anyone can please inform me on how to do the process. I will upload the picture that shows where the micro switch would be to reference. I will also post some pictures of my vehicle for those of you that are curious, thank you for all the help. Welcome aboard. The microswitch will not be affecting the roof motor. Or you would simply get an amber light and nothing would happen at all.
Are you 100% certain that the bypass plunger is fully out? You can remove the blank opposite it and use a thin punch or similar to push it out as far as it will go.
It could also be that when you swapped the pump you lost either the main drive pin that locates in the plastic wheel, or one of the three tiny lateral pins that sit in the metal disc.
Check the fluid is topped up as much as possible and that the level does not drop when the motor runs.
 
Hello thank you for such a quick reply. The bypass plunger you're referring to,is that the red cable to manual override the top? I can also look at the motor to check that I did not loose a pin. Is there a good place with a picture to reference so I can compare? Thank you!

The bypass plunger is what the red cable operates.
Off to the garage to get you some photos.
 
OK, here we go:
When you pull the red ring it pulls a lever on the side of the pump unit. Make sure that the lever is fully extended so it isn't pushing the bypass plunger in. About halfway along the cable is a white adjuster. You may need to wind that in to take pressure off the lever.

If that is all ok, then you need to unbolt the black plastic piece holding that lever in place, and check the brass plunger underneath is not pushed in. It should stick out about 3-4mm. You can get a 5mm socket on it and twist it to see if it will move further out. (Apologies for the blurry photo: taken in the garage and the shiny metal was messing with the focus on my phone.)

If all that is ok, then you need to remove the motor from the pump and check the drive pin with the spring on is correctly located in the plastic drive wheel and the metal rotor.

Then check that the three tiny metal pins are set inside the holes in the metal rotor. Even just one of these missing will stop the pump operating correctly.

Finally, make sure the small sliver of metal is set inside the plastic drive wheel. Without this the spindle will turn inside the plastic part and not impart the drive to the pump.
