Roof problem (roof, trunk and windows are blocked / pump and battery under the water)

Hi Guys!
I have a problem with blocked roof in my 2009 Z4.
After two weeks rainy days i tried to open roof and it don't worked smoothly (especially second panel with rear window) and blocked in not fully open position. I tried couple times and after that i checked the trunk - almost whole battery was under the water and of course roof pump with motor too. Unfortunately roof motor has been totaly destroyed.

It took me 1,5 month to find used roof motor in good condition and finally i bought one. Yesterday i installed motor to the roof pump but still can't open the roof and i have couple problems.

It looks like te roof probably was not closed completely and:
- red LED on the buttons to open/close roof still flashing. Even when i dosconnect battery for whole night, flashing appears after battery connecting
- the trunk is blocked and i can open it only by using emergency handle which is inside the trunk
- i can't open front and rear windows - all are blocked
- when i starting to drive red icon with roof appears on the display and sound signal appears which is constatntly till i stop the car - it looks like the roof module "thiniking" that i'm driving with not fully open / close roof (error A69E)
- the roof motor which i bought looks ok, because now when i push the open or close button i hear that he works. Unfortunately only all for windows are going down and nothing more happens. What is funny, when i'm trying to open / close roof the windows are going down but after that i can't close them using a buttons on the door panel. I can close them only when i open the trunk using emergency handle and when the trunk is open i must use physical key in the door lock (longer keeping to close car and all windows)
- i checked errors by BIMMERLink and another computer to diagnose - zero errors of roof sensors. Only one error - A69E (fault code indicates an issue with the vehicle's speed and roof in intermediate position)

Sorry for veeeeery long post but i tried to describe everything.
Do you have any ideas what i should check in this situation? Is there any procedure to reset / program roof?

Sorry to hear you are having problems, first step is to find out where the water is getting in and fix that. It sounds as though the car is unsure of the roof position, probably the rear clam section , I believe there are 2 micro switches responsible for the rear clam position, so perhaps one is not registering correctly so the car doesn’t know when the clam is either closed or open ready for the next section to move, you really need some software that can log in real time the action of the sensors, ISTA for example.
 
Roof again might be as simple as broken wire, every car will have that problem sooner or later.
If recent warm spell like UK, expansion of parts can throw up the broken wire problem. I see your car reads 20 degrees C. So not winter i guess!
Water in boot is a separate problem.
