If you use the search function on here and put in, roof motor strip, there are a few posts on removing the motor and drying it out, which got it working again.

Should there be any kind of roof drains that I need to look for in case they need unblocking as well do you know?

There are no drainage channels to unblock, the problem is how the water runs around the rear and sides of boot, you need to check the condition of the rubber seal around the top edge of the boot, BMW use a sealant that dries out and turns to power letting water past, also it’s quite a common problem for the rubber seal around the back lights not being fitted correctly, you need to make sure that it is sitting either side of the body work and not on only one side as water is channeled over the rear lights to drain away.

Just taken the sponge out of the bottom of the boot and it was absolutely soaking wet so have left it out to dry. I've dried the bottom of the boot and put some dry clean cloth underneath the motor. Checked the seals around the boot and they seem OK. However, the right hand side rear indicator looks like it's had water ingress because the bottom light cluster is green? I had noticed a few times when indicating that the indicator would speed up erratically and give me the bulb warning sign, I just originally thought the bulb was going.....so, I'm struggling to see where water is getting in?

Ps. Can you buy a replacement sponge for the bottom this one has had it...

Yes you can get the motor support, part 51 47 9 139 043, was about 18 quid from BMW when I bought one about 4 years ago.

I've been on the saga you have, wet boot, rusty motor. Robbiz4 is the expert on here, he has rarely seen a pump fail, swapping the motor only will probably fix it. It only has two bolts holding it on, easy change.

The roof motor needs separating from the pump to allow it to dry out properly otherwise it just holds the water, I think it just unbolts from the pump but you would be better doing a search on here as I’ve definitely read about this before, new sponges can be bought from BMW but I think are quite expensive for a piece of foam, at the end of the day it’s tucked away out of sight if it can be repaired with a little tape, I’d also advise placing it in a strong polyurethane bag to protect it from further water damage.
The rear lights are another common problem for leaking, as I said before water is channeled over them and the bonding fails where the front and rear parts are joined letting water in, again if caught early enough they can be dried out and re sealed, but looking at yours it could be too late for that, new replacement lights are no longer being manufactured so are like hen’s teeth to find, there is someone that strips them down and repairs them or you could replace with aftermarket ones, again do a search of the forum as there are several posts on this.

That drivers side, light looks like it's been under the sea😁.
I have a perfect right side rear light from my 2009 car for sale, pm if interested.

I was thinking about putting something either around or under the replacement motor to try and keep it dry this time as the sponge is useless. I have a friend who works at bmw and I can still order the tail light but it's over £300 so I'm waiting on a decent used one coming on ebay. Replacement motor and pump ordered for just under £600 so hopefully get it fitted next week and hopefully that's the end of it ...
