Any idea from the hive mind as to what the patches are and also best way to clean it up?

If it has suddenly appeared could it be the local birdies using you for target practice ? When I had my E85 I used the Autoglym clean and protect kit, which did a pretty good job of errr.. cleaning and protecting the soft top . I wonder whether it's the result of previous owners' attempts to remove the mark from bird droppings or something, but they've used something stupid. Like bleach solution
